Changing gears in the JK has NO effect on the speedo, it uses wheel sensors to determine the speed of the Jeep, not a trans sensor.
So you should not have to change the gear setting in the programer, only the tire size.
You're right, the JK only uses wheel sensors for the speedometer and odometer. Programming the gear ratio change optimizes transmission shift points. I don't think that programming a gear change is having a negative effect on the speedometer programming. At least, it didn't on mine.
