With 3.73s or 4.10s you can run 35s and still have adequate power. For automatic owners make sure you buy a ProCal so your shift points are correct. It won't be any time soon that there will be a tuner available. One of the three things that determine shift points is the speedometer, so it's important to have it correct.
As for gears and tire sizes I built out a new chart for the Pentastar which can be found in the FAQ. For example, 4.56s which weren't even viable for an automatic and 37s, are now right in the sweet spot for performance/efficiency. Definitely pretty cool and long overdue.

To the OP-Take your time and get what you want..even if it means ordering it and waiting. It really isnt that bad of a wait anyway...at least it wasnt for me @ 4 weeks from order to delivery date. I too had a tough time deciding on auto vs manual...all my other toys are standard but for offroading I just wanted an auto. Plus it'll be easier for my lady to drive should the need ever arise. Anyway...GL to you on your quest.
You have to take into account that the chart in the previous post ONLY applies to running 70MPH in 6th gear on the stick or 5th gear in the auto.
The rest of the gears in the manual are lower than the AUTO's gears. The ONLY reason the charts show that an auto handles bigger tires better is because of the ratios on the 6th gear on the stick and the 5th on the auto.
Get 3.73's. If you get a rubi, upgrade to 4.11's. Lose 1-2 MPG for 2000+ dollars in resale value.
In the stick, 5th is 1:1, and 6th is .79:1, so if you bump to 37's, you may have to resort to ONLY using the first 5 gears on the stick if you don't want to regear.
If you would rather get a stick shift, do it. I had to order my 2012 with a stick because I couldn't find one.
I went from a stick shift to a auto in my chevy pickup I drive now, and I miss the stick. Yeah, the auto is easier, and the 2012 5 speed has a gear selector option on it, but its just not the same. Anyone who tells you differently probably just doesn't know how to drive a stick.
I wouldn't want to rock crawl in a manual...for the record.

I have crawled in a manual and I will mention that it is definitely a tedious task. I was definitely not very pretty or as elegant as the autos but i eventually got better though. I really like the auto for rock crawling. I'm afraid of losing that connection to the vehicle, almost as if I'm a safer driver with a stick, I'm not sure if I'm phrasing this right. Do you understand?
The new 5 speed is nice, but if you already love a stick, and want to have more fun driving, I don't see how you could go against the 6 speed.
Just my 2 cents as a first time Jeep owner. I bought a 2012 Sahara Auto with 3.21s. Now that I am bitten by wanting to wheel every weekend, I would have done a few things different.
I would have still gotten the Sahara, but I would have opted for the 3.73 gears and the limited slip dif in the rear. As far as the auto goes, I love it. I have driven stick in other vehicles. keep in mind that this auto will hold whatever gear you put it in on the manu/matic mode. It will not shift even at redline. If I was you I would be tempted to go with the Rubi Auto with the 4.10s.
