3.6 Pentastar opinion
Reading this! You got really luck. Our old 2008 had a similar issue ever since we bought it back in 08. We took it to the dealership for the same issue over 4 times and it always leaked. At times more than others. With the new 2012, there is an obvious improvement on the entire hard top, including the additional hatch knob and the material. It is also way cooler and better quality than any 07-2011 JK's hardtop OIIIIO.
I just traded my 2011 JK sport for an exact equipped 2012. The 2011 had 8k miles on it, and I bought it august 4th of 2011
I don't care what any naysayer says, although at lower rpms the motor makes similar to the same power, I can cruise easily in 6th gear on the highway at 60-65, even make it up some decent hills without losing speed. Something the 3.8 never could do.
If you have the manual 2011 be prepared for a completely different clutch feel, I don't know what has changed, but it took a few days for me to find where it would actually start to grab. Caused quite a few "noob" roll outs (jerk jerk go).
The quieter motor makes the entire ride quieter, it was the first thing my old lady noticed.
Fuel economy is about the same unless you do serious highway miles. My 2011 got about 19 highway mpg on a 200 mile trip. So far I've only been able to drive about 50 consecutive miles on the highway in this one, and its 22. That is pretty flat land though, not much in elevation change. All of this is based off of my dash board readout. On my 2011 it was within ~1mpg, Once I do my first fill up after 1000 miles on this one I'll calculate mileage on it based off miles and fuel level.
I can't say I'm disappointed. Being as I drive way more on the highway now the "extra gear" and the better fuel mileage is worth it to me.

I'm not trying to belittle the 3.8L -- I used to drive one before I traded it and my wife still drives one. It's a decent motor, just a little long in the tooth.
But having just traded a 2011 UL Sport S 3.8L w/3.73 gears for a 2012 UL Rubicon 3.6L w/3.73 gears, I can say that the Pentastar is far better than the 3.8L, and the new W5A580 5-speed is light years ahead of the 4-speed 42RLE.
The 2012 is like a rocket compared to the 2011. The extra horsepower is very noticeable, just not out of the hole (feels just slightly better than the 3.8 off the line). Once you hit about 2500 RPM though, you can really feel the extra torque and horse come on strong and stay strong up past 5500. Neither does winding up the 3.6 make it sound like it's rattling itself to death like the 3.8 did.
The 5-speed auto trans doesn't hunt for the right gear when climbing slight grades or towing and the shifting is a lot faster and firmer. Plus I've been an engine-braker for years and I really, really appreciate the bumpstick shifter.
Anecdotal story -- Yesterday I was stuck behind one of those "it's-all-about-me-and-I-don't-need-to-stop-at-stop-signs" type of idiot drivers that had just pulled out in front of me by running a stop sign while yakking on the phone shoved in their ear. The moron was driving an Audi A4.
They they proceeded to drive about 15 MPH UNDER the speed limit of 45 (meaning they were practically crawling). I did get a bit close to their back end. At some point I guess they noticed the jeep grille filling their rearview and decided that they'd try to smoke that JK, so they jumped on the go-pedal. I couldn't resist trying out the new 3.6, so I got on it as well. Starting from a 30 MPH roll, I can say that the 3.6 kept up with that Audi A4 to about 70, after which point I backed off.
I assume they were all-in (sounded like they were, anyway) but since I'm not an Audi guy, I can't really say whether the A4 is a screamer or not -- just a story laying a basis for comparison.
About the only downside that I can think of is the head issue/tick of death/whatever the current terminology is.

I did some research prior to ordering my 2012 Rubi. Most motor reviews had very high praise for the 3.6. Enough so that it convinced me to buy one this year. There were even a couple of rolling start races between the 2011 3.8 and the 3.6 really blew it away. From my personal experience I find the motor has plenty of power, surprisingly so! Overall I would say I was completely satisfied so far (2500 miles).
I have a 6-speed manual JKUR and love it. I noticed the shifting to smooth out after 1500 miles (approx.)... and since its my "Mid Crisis Life Vehicle" I feel its the best of both worlds (almost like having a sports car that will go just about anywhere).
I get about 18-19 mpg of combined mileage (highway/city) as long as I keep my foot out of the pedal. There's been a few times where I've punched it while going the up the onramp to the freeway... and I know the drivers behind me had the "deer in the Jeep taillights" look on their faces... GRIN

You did win the Jeep lottery! Sold my '09 JKU for a '12 JKUR. The power between the minivan engine and the Pentastar is like night and day. I've had 7 Wranglers. This one, by far, is the most capable from the factory Wrangler that I've ever owned. Solid and quiet from the ground up. I don't feel like I'm driving a box on wheels. Even with the "pentastar tic" issue, which I have yet to experience, I'm happy I made the switch.
